Retcon: He appears alongside the other Revenants in his cyber form, enslaved just like them. The Mole: After his soul is freed he is sent back to Shao Kahn's forces to act as a spy and learn their plans while pretending to be a mindless robot. 
Add in "Outworld Emperor" for his Arcade Mode Ending and actually becomes 3 out of the 4 when his undead soul is taken by Quan Chi (making him a Ninja Robot Zombie, but no hints of piracy yet) in Story Mode. with a little Cyromancer thrown in for good measure.

While the necromancer's spells worked on Kuai's organic brain, his neuro-cybernetics could not be effected by magic and thus had to remove his technological enhancements to get rid of this impediment. Also subverted in that the cybernetics prevented Quan Chi from being able to put Kuai Liang under his control as one of his revenants initially.
